In the meanwhile, I managed to reproduce it (randomly, and very seldom).
I fear the same issue is present in back-bdb as well, as it seems to be
related to syncrepl/glue interaction.  I'll dig further and let you
know.  In case, run further testing with 

SLAPD_DEBUG=stats,stats2,trace,args,sync ./run -b hdb test033

so that "sync" is logged as well.
