It's a fairly typical way of using the term "native" in the computer
industry.

As I noted, there is a difference, at least internally -- a "native" LDAP
directory does not enjoy the advantage of powerful knowledge management
inherent in the X.500 directory. Hence, DN resolution presents a problem --
no X.500 knowledge with which to generate referrals.

On the wire, they would be indistinguishable in the case that the client had
prior knowledge of the DNS name of the server holding the DN it wished to
resolve.
